The movie begins at present day with Saketh Ram, an 89 year old South Indian Brahmin who is dying. The scene reverts back to the past as Saketh remembers the 1940's, when he and his good friend, Amjad Ali Khan were archaeologists working together under their boss, Mortimer Wheeler, in Mohanjodaro (Indus River Valley Civilization) in Karachi. Saketh Ram's wife is raped and killed during direct action day riots in Calcutta. He is convinced that Mahatma Gandhi is responsible for all the problems happening in the country. He sets out to kill him. He soon joins fanatical Hindus and loses sense of himself, falling victim to the chaos and religious hatred around him. He has a change of heart only when he falls prey to a bunch of Muslims, where he also meets old chum Amjad Khan, an ardent Gandhi admirer. At the climax, Saketh Ram is prepared to murder Mahatma Gandhi but is stopped by Amjad. He later realizes that without Gandhi, India would be destroyed. He goes up to Gandhi and begs for forgiveness. The movie ends with the old Saketh Ram, slowly dying on his death bed

The story has the underlying themes of Chaos theory and chain of events. It begins in the 12th century with a conflict between the worshipers of Lord Shiva and Lord Vishnu. The king, a Lord Shiva devotee, decides to sink the Vishnu idol which is opposed by Rangarajan, a Vishnu devotee. So the king ties Rangarajan to the idol and drowns them in the sea. The story switches to the current century, where a very harmful bio-chemical weapon is invented in the U.S. for defense purposes. However, following a hazardous leak, Govindarajan decides to prevent it from being used. There are people who are not happy with this decision, and decide to stop him by hiring an ex-CIA assassin. The virus somehow lands in a cargo shipment that is on its way to Chennai, India and Govindrajan and Fletcher race there to get the vial. The rest of the movie is a cat and mouse game, into which many other characters, are drawn. Govindarajan fails to stop the leakage of the virus, and the chaos theory takes control again, with a Tsunami rocking the shores of Chennai, one that brings with it tons of NaCl. This miracle is linked to the incidents that occurred back in the 12th century (the god sunk in the sea centuries ago, although killing thousands, saves the lives of millions in the form of Tsunami) showing that everything happens for a reason and god exists
