Cellular depositions of amyloid fibrils are indicated in many human diseases including several neurodegenerative diseases, such as Alzheimer's disease (AD). In addition to amyloid fibrils, recent studies report soluble forms of amyloid aggregates, broadly referred to as oligomers, to be more pathologically important species than fibrils in these diseases. Various sizes, shapes, structures, and toxicities have been reported in association with these oligomers. Because of the strain-like seeding activity of amyloid conformations combined with the structural and pathological heterogeneities associated with these diseases, a prion hypothesis of amyloid-related diseases has been proposed. Though there are an increasing number of publications that support this idea, a lack of tools to effectively differentiate and detect these structural species hinders the structural classifications of these amyloid oligomers and fibrils and the clarification of their relationship to disease heterogeneity. Conformation-specific antibodies present unique opportunities to investigate these different conformations in vitro and in vivo. If we can obtain the structures of these amyloids bound to conformation-specific antibodies, we may be able to develop a clearer understanding of the structure-activity relationship of these amyloid aggregates with their respective pathology or toxicity. In this dissertation, the utility of Fab-assisted crystallization of amyloid aggregates is investigated. The apo structures from this study provide structural information of two novel antibodies specific for amyloid aggregates and suggest the molecular basis of amyloid recognitions. In this study, I determine two apo crystal structures of these amyloid, conformation-specific antibody fragments, including the first crystal structure of an antigen-binding fragment (Fab) produced from rabbit immunoglobulin G (IgG), 204Fab, which is specific to oligomers made from various amyloidogenic peptides and proteins. Additionally, a crystal structure of apo-31Fab, made from a vascular amyloid specific rabbit IgG, is solved. Comparison between these Fab structures provides insights into antigen recognition by conformation antibodies. The antigen-binding surfaces of these two Fabs appear different, possibly as a reflection of the amyloid aggregates' structural differences between oligomers and fibrils
